Possible Reason :

It is not a stock control item.

Solution :

Only stock control items will be calculated when run Recalculate Stock Costing.

Example: IPHONE 5 is not a stock control item, change of costing method will not affect this item, as this item will not appear in Stock Card and will not have stock costing calculation.

If this item is supposed to be a stock control item, then you must:

Go to Stock > Stock Item Maintenance > select the item > Edit > check the checkbox of Stock Control, OK. After that perform Recalculate Stock Costing for this item and Change To New Costing Method.
